Yeah, Crayak found a way to where the Ellimist had gone.

well crayak saw ellimist go through the black hole and just figured he was dead then when he was stopped from destroying earth he figured out the black hole had made ellimist all powerful so he went back, i dont know if they specifically say he went through the hole too but it was made pretty clear imo

It's very vague and just says that 'he found a way'

Just read the book, everybody. It's a great read and really different from the rest of Animorphs.

I do wish the idea of Crayak had been explored more thoroughly. He's an interesting character and I'd like to know more about him. Although I suppose that would take away from his seeming evilness.

If the Elimist received his new "powers" first, then why wouldn't he just destroy Crayak before he also received those powers?

For starters, that wouldn't be in character for the Ellimist (which is why it's a good thing he got the powers before Crayak).

I dunno. I always kind of pictured the Ellimist still learning how to see the universe from that crazy extradimensional realm and all of a sudden, Crayak's there too and three millennia have passed or whatever. Sort of like when you close your eyes to get five more minutes of sleep and wake up four hours later.
