If Melissa's parents are Controllers in the alternate Aniverse, they would become suspicious if she made lame excuses to go somewhere just before every "Andalite Bandit" attack.

I remember I was reading it in my room, and when I got to the last line of chapter 1, I just stared at it for like, five minutes or so, just a big WTF expression on my face.  Then I kept reading, and ended up loving the book and all its time weirdness.

Another gaping plothole: The Yeerks plan to recruit soldiers who are being sent to Brazil as hosts.  But how are the Yeerks in those soldiers going to have access to a Yeerk Pool every 3 days when they will be fighting guerrillas in the jungle?
