Ok, I'm not gonna beat around the bush. Let's just get to it. How do YOU think a Transformers/Animorphs crossover would go?
I think we'd need to know which canon are we following? G1? G2? The Anime? Michael Bay? Personally I can't think of a worse thing to happen to Animorphs than Michael Bay getting his grubby little hands on it. But lets just pretend for the moment that we are using the Bayformers as the canon.
But of course, the Andalites and the Yeerks would probably look down on them since they sometimes use the "low" tech solution, like guns, jet-powered turbines, wheels, and viruses, no matter how sophisticated they are.
The Andalites maybe. But one thing the Yeerks have going for them is the ability to see strengths in many different lights. Even if they can't infest a species, so long as that race does not directly interfere with them, they will try to strike an alliance. It's why the Skrit Na are able to come and go on Yeerk controlled worlds.
Now, in Bayformers canon, Cybertron is destroyed. And depending on where you want the Animorphs to take place, Sentinel Prime and the Fallen are both incapacitated and the Autobots and Decepticons respectively are scattered throughout the universe.
I could see a handful of Decepticons making an uneasy deal with the Yeerks. A place to lay low and expand their numbers in exchange for recon and maybe patrolling borders. The Yeerks get a subcontracted species to watch their backs as well as some new technology, and the Decepticons have altmodes of Blade ships, Bug Fighters, Maglev Trucks, and other pieces of hardware to hide out from the Autobots.
Oh yeah, and Megatron created technology.
Humans studied Megatron and many major advances were made by reverse engineering some of what they were able to grasp. But Megatron didn't have a say in the matter, so it's hardly fair to give him credit.

Okay, so here's a basic idea for the opening plot. Take it or leave it.
Get rid of Sam Witwicky and replace him with Marco. Make the Animorphs old enough to drive. Marco's "uncle" or whatever, gives him a brand new car as a birthday present and he and Jake go cruising. Marco gets the idea to pick up chicks at the mall, runs into Rachel and Cassie.
On the way out of the mall parking lot, Rachel sees Tobias walking and insists Marco pick him up. They inexplicably wind up in the construction site after Marco loses control of the car, hits a trash can or two and finally stops at the site's parking lot to figure out what's going on.
They all wander into the site after seeing a spacecraft land.
Elfangor pops out, gives them the morphing power. Yeerks show up, Visser Three kills Elfangor.
Now, running from the Yeerks, Marco gets seperated from the gang and finds it odd when his driverless car pulls up and offers him a lift. The car windows mysteriously tint over, keeping Marco's identity hidden from the others as he drives home.
The next day, he and Jake meet up with Cassie and Rachel. Cassie has morphed horse. Then, the police show up to question the kids about the construction site incident. The police officer is a mysterious moustached man.
As the police car leaves, we see Marco's car drive after it. In horse morph, Cassie runs after it with Marco riding her. (Don't read into that, please) Rachel happens to have her mom's SUV and she, Tobias and Jake follow them to a field where they witness Bumblebee and Barricade thrashing it out.
